For a workaround you might want to consider "delegating" those subdomains.
ie. add NS entries to the domain file and use own zone files for the
sub-domains.
These would probably also speed up reloads, as bind would only have
to process kinda small files instead of one big zonefile.
And: I've noticed that bind rereads the whole zone if it contains
$INCLUDE statements regardless whether it's modification time has
changed on reloads (probably to ensure it definitely catches modifications
in the $INCLUDE files, too).
