Did you upgrade nslookup as well? Domain "searching" is the
responsibility of the client, so unless you changed the client behavior
somehow, the nameserver upgrade shouldn't have made any difference.

You can implement domain searching in the resolver configuration. You
didn't say what kind of machine(s) the client(s) is/are. For Unix
machines, see the man page for /etc/resolv.conf. For WinTel, stumble
around Settings>Network>TCP/IP until you find the right place.
