W2K reorganize BIND data and merges $INCLUDE files

How can I prevent that W2K updates lead to a reorganization of my data files
and a real merge with $INCLUDE files ?
After some time there are no more $INCLUDE entries in my zone data file and
all data from the include files are somewhere real included.
No more structure, no more comments ... it works, but its very bad to
administer.
