BIND is not able to read the configuration file

Yes you are correct. chroot was causing the problem, after creating soft link to chroot directory, problem solved.

Are you running bind in a chroot?
Whats the directory statement in named.conf?
Is the path to the missing file relative to the directory specified in directory statement?
