Do you ever see the "% wa" non-zero when queries
aren't being answered?
Also, do you see anything interesting in the output
of:
netstat -na --inet |
perl -ne 'next if (!/:53\s+/); @f = split; print if ($f[1]+$f[2] > 0);'
at those times?
If you want to track the disk wait over time, you
might want to run "vmstat".
