This is perhaps due to a known problem that the BIND9 caching server
can try to use IPv6 transport (with a 2-sec-or-more delay) even when
the server itself does not have IPv6 connectivity. A workaround is to
use the -4 option of BIND 9.3.x (if you don't need IPv6 transport). A
more essential fix will appear in BIND 9.3.1 (it's already available
in 9.3.0beta2)
