$INCLUDE nameservers and also-notify

That is not how it works. It doesn't matter whether the
NS RRset is learnt from the main master file or via a
$INCLUDE. If your server is having trouble sending out
notifies it is most probably because it is have trouble
looking up the A records for the servers.
