As long as all the other names have been rewritten accordingly, it's fine.
$ORIGIN simply specifies a default suffix for names that don't end in ".".
So
$ORIGIN dnsdu.com.
foo IN A 1.2.3.4
is equivalent to:
$ORIGIN com.
foo.dnsdu IN A 1.2.3.4
